After we were married, we found out that the witness to our marriage was a criminal and signed using an alias (we didn’t know this person). Does this affect our being legally married?

No, the witness being a criminal has no bearing on the validity of the marriage. An issue with the formal marriage requirements (license, witnesses, solemnization) won’t invalidate an otherwise valid marriage.
