Does the Free Trader agreement have to be recorded before you can buy a house? I have the original.

Yes, you should have the free trader agreement recorded prior to purchasing a house.

A free trader agreement will only be good for property purchased AFTER the separation? This agreement could not be used against the house we bought together while married?

A free trader agreement only applies to real property purchased after the execution of the free trader agreement (future acquired), whether before or after the date of separation. It has no effect on previously purchased real property, including the previously purchased marital residence.
